Just what it says in the title. I can't find anything that explains what the difference is between the "Black Templars" and "Black Templars V2" lists?

That is the point, there is supposed to be no difference...

Actually apart from bringing the general profiles up to the same "look" as more of the modern codex unit, such as having unit tags (infantry, Tank, etc.), special rules, competetion output, and a more "cleaner" look, the one thing that it does is that it is a testbed for treating any model which deviates from the basic profile as a separate model. So if a basic SM model (such as one with only a bolter) can trade these for a BP & CCW (which would change their attack profile to 1/2) it is added to the unit as a separate line.

Some people like this, some people don't - that's why this was used on the BT as a testbed, as prior to the recent FAQ changes only people who continued to use BT would really care. The player who blindly follow the latest army release could probably care less and would only look on it as a curiosity (at least until some of the ideas from BTV2 filtered down to the other SM chapters).
